I am encountering a problem with OpenSpades, the magazines appear to be placed on the wrong place.

What exactly do you mean by that? Also, it's the stock SMG model, the only thing that is modded are the sights.

Select it, then move your mouse to one of the squares representing each plane(x, y and z) and move it to adjust its position.
It might be an error in the stock model itself, idk. I still haven't played 0.0.11 much.
